Kirksville operates under the Council-Manager form of government. Five Councilmembers are elected at large to staggered three-year terms. The City Council establishes policy, adopts the annual budget and ordinances, and appoints the City Manager to oversee daily City operations. Each April, the Council selects a Mayor and Mayor Pro Tem from among its members. The Mayor presides over Council meetings, and the Mayor Pro Tem serves in the Mayor's absence.

Regular City Council meetings are held on the second and fourth Mondays of each month at 6:00 pm, and study sessions are generally held on the third Monday at 6:00 pm. Dates may change for City-recognized holidays. Meetings are open to the public and may be viewed on the City's YouTube channel.

The City Council encourages all citizens to attend and participate in its meetings, which can be viewed on the City of Kirksville’s YouTube channel.
